Put it in a folder preferably on the desktop called minecraft server.
If on windows, go ahead and run it and if on Mac, you will need to
give it access privileges by typing chmod a+x in terminal and dragging
the server file in there.
When you have run the server, you will see a bunch of files appearing
such as ops.txt, server properties, etc. Good. Now, close down the
actual minecraft server file and download the mineshafter server proxy
from here- http://www.mineshafter.appspot.com/downloads
Put it in the minecraft server folder (or whatever you named it) and
run it. It should run perfectly fine if you carried out the previous
steps rightly. Once it is done, start up your minecraft and in direct
connect, which is under multiplayer, type 'localhost' (without the
quotation marks, of course) and click enter. You should be in your
server now.
If you are not in your server, though you should be, go back and try
something else to make it work.

However, if you did make it into your server, your next step will be
to try to make a friend join. FIRSTLY (MOST IMPORTANT), you need to go
to your server properties file in the minecraft server folder. Open it
and look for 'online-mode'. Unless you have tampered with it before,
it will be default set to true. You have to change that to false in
order for non-legit users to join your server. This is the deal. When
it is set to true, minecraft actually checks whether the person
joining is a legitimate user, and has paid. Obviously, if your friend
is using mineshafter, he/she has not paid, so it only makes sense to
set it to false.
Once you have set it to false, you want to go ahead and make your
friend join either by the use of portforwarding, or a VPN creating
network like LogMeIn Hamachi. Portforwarding is a bit complex. The
simpler way of portforwarding is to contact your ISP and have them
open/forward the port 25565, but then again, that may not be entirely
practical. Your easiest bet is to use Hamachi.
